Proteomic characterization of high-grade serous ovarian carcinoma using SWATH-MS and iTRAQ DDA in comparison

- A highly aggressive subtype of ovarian cancer called high-grade serous ovarian carcinoma (HGS-OC) accounts for 70% of the deaths from ovarian cancer and has an estimated 5-year survival rate of 31%. In this study we would like to characterize the proteomic landscape of >100 HGS-OC samples previously analyzed by The Cancer Genome Atlas (TCGA) as well as the Clinical Proteomic Tumor Analysis Consortium (CPTAC) (Zhang et al, 2016. Cell). The CPTAC approach consists of a complex and deep analysis usingiTRAQ-labeled, data-dependent acquisition, whereas SWATH-MS is a massively parallel targeted, label-free, data-independent mass spectrometry method. Comparing the results from those two tremendously different mass spectrometry techniques, SWATH-MS and iTRAQ-DDA, we can identify robust biological information and gain conclusions for the design of future studies using clinical data.
